About: This spredsheet provides a tabular overview of the data/metadata that is requested as part of a submission of viral genome data to GISAID’s EpiCoV and to EBML-EBI’s ENA. It also includes a mapping from the structure required for submissions to EpiCoV to the structure required for ENA.

The dictionary is a consolidation of dispersed parts of documentation and guides from GISAID/EMBL-EBI. The mapping was initially based entirely on a mapping done by PHA4GE to ENA and to GISAID with a few extensions, it was cross-checked against similar mappings made by the Swiss and Norwegian ELIXIR nodes.

Column titleDefinition
3
Variable groupIf the variables are organised into groups, this column contains a name for the group
4
VariableThe term used to refer to this property of the sequence. Note, the value for a single property can sometimes be encoded in several parts, such as a geographic location being encoded by municipality name, geograpical coordinates and country/county name. In this case you may want to diffrentiate those parts by using different Variables name as described below.
5
Variable name (format)The pointer to a field that encodes this variable in a given format. E.g., the column titles in a CSV file or XPath to an XML element
6
Variable statusThe degree to which the variable name can be expected to be present in a valid record. Acceptable values are: Mandatory, recommended or optional
7
AccessThe degree to which this variable can be shared. Acceptable values are: unrestricted, pseudonomized, masked, restricted
8
DefinitionA short description of what property of the sequence the variable represents.
9
Allowed valuesA description on what values are acceptable, such as numbers, dates, ranges, items from a given list, identifiers from a given authority etc.
10
Allowed value syntaxThe standards or patterns that the value entered in the field must conform to
11
DescriptionAdditional information, examples and references that can be helpful in undertanding the definition and alllowed values for the variable
