Nucleic acid sequences, protein sequences, and atomic coordinates should be deposited in an appropriate database in time for the accession number to be included in the published article. In computational studies where the sequence information is unacceptable for inclusion in databases because of lack of experimental validation, the sequences must be published as an additional file with the article.

BMC Evolutionary Biology also supports initiatives aimed at improving the reporting of biomedical research. We recommend authors refer to the MIBBI Portal for prescriptive checklists for reporting biological and biomedical research where applicable.

Nucleotide sequences
Nucleotide sequences can be deposited with the DNA Data Bank of Japan (DDBJ), European Molecular Biology Laboratory (EMBL/EBI) Nucleotide Sequence Database, or GenBank (National Center for BiotechNology Information).

Protein sequences
Protein sequences can be deposited with SwissProt or the Protein Information Resource (PIR).

Structures
Protein structures can be deposited with one of the members of the Worldwide Protein Data Bank. Nucleic Acids structures can be deposited with the Nucleic Acid Database at Rutgers. Crystal structures of organic compounds can be deposited with the Cambridge Crystallographic Data Centre.

Chemical structures and assays
Structures of chemical substances can be deposited with PubChem Substance. Bioactivity screens of chemical substances can be deposited with PubChem BioAssay.

Microarray data
Where appropriate, authors should adhere to the standards proposed by the Microarray Gene Expression Data Society and must deposit microarray data in one of the public repositories, such as ArrayExpress, Gene Expression Omnibus (GEO) or the Center for Information Biology Gene Expression Database (CIBEX).

Computional modeling
We encourage authors to prepare models of biochemical reaction networks using the Systems Biology Markup Language and to deposit the model with the BioModels database, as well as submitting it as an additional file with the manuscript.

Plasmids
We encourage authors to deposit copies of their plasmids as DNA or bacterial stocks with Addgene, a Non-profit repository, or PlasmID, the Plasmid Information Database at Harvard.

There are different types of accession numbers in use based on the type of sequence cited, each of which uses a different coding. Authors should explicitly mention the type of accession number together with the actual number, bearing in mind that an error in a letter or number can result in a dead link in the online version of the article. Please use the following format: accession number type ID: xxxx (e.g., MMDB ID: 12345; PDB ID: 1TUP). Note that in the final version of the electronic copy, accession numbers will be linked to the appropriate database, enabling readers to go directly to that source from the article.
Authors whose manuscripts contain information on Arabidopsis genes are encouraged to submit functional annotation data to The Arabidopsis Information Resource (TAIR) database. TAIR would be interested in the following types of information about the Arabidopsis gene/s described in papers submitted:
• molecular function (for example: kinase activity, ATP synthetase activity) • biological process (for example: endosperm development, threonine biosynthesis)
• subcellular location (for example: nucleus, endoplasmic reticulum) • expression pattern (for example: leaf, ovule, flower stage 10, seedling stage)
• protein-protein interaction (for example: AT1G01010 interacts with AT1G01020)
After notification of manuscript acceptance and the issuing of a DOI (digital object identifier), please go to http://www.arabidopsis.org/doc/submit/functional_annotation/123 and use the online submission software to submit this data to TAIR. All submissions will be reviewed by a curator before making the data public and will not be released until the relevant publication is published
