Both mockups choose to go either only for knobs or only for sliders. This is incorrect approach. We have to understand why in one case we choose a slider and in another - a knob. Knobs, for example, are good at giving us a quick overview of what we are looking at. Sliders are good at grouping elements that need to work together with each other, like envelopes.

From looking at the mockup, I think it isn't lacking anything. Usually I like to see detailed knobs that look like 'knobs' (if that makes sense), but I know that UIs can't be easily scaled that way, so I think it is great the way it is.

Mockup B is more difficult to quickly find a parameter on. The fields all look similar and to my old eyes it is difficult to discriminate individual parameter fields - as opposed to having my eyes travel to a knob for that parameter.

Modulators (enveloppes, LFOs) should have a dedicated window and should be assigned to parameters from there. For example, If I want to use the same LFO on multiple parameters, I have to copy/paste it everywhere I need to. Problem is that if I want to adjust its speed after that, I will have to again copy/paste it and there is a great chance that I will lose track of where I should do so.

Knobs! Imho, Skeuomorphism, even if it's a gimmick here as there was no hardware Zyn in the eighties, allows to create a bond between the user and the application.
The second one is a lot less readable. Labels and values mixed in the same space makes it harder to find a parameter
There may be something interesting in the morpho butterfly family that "are colored in metallic, shimmering shades of blues and greens." :D

Clarity of what each knob & parameter does, the flow of the program and where to find various things. This is essential for acquiring new users and educating beginners. I have myself many times gotten lost int eh UI, knowing I have seen a knob or setting somewhere, but not being able to find it again. Add a better labels and search for knobs, parameters and settings and better guides to get started.

tl;dr: reconsider single window as it generates confusion and focus loss.
Single window. IMHO multiple windows are a feature, and as much as single window is the de-facto standard on Windows and Mac, let me give you a practical use case: on Linux I am often keeping various windows open (e.g. Main window, instrument selection, and instrument parameters to tinker with ADSR). Now, having these windows independent improves my workflow because for each 'environment' I can quickly locate knobs etc. And of course I can hide, 'pin' (aka always on top) windows etc. (distinct icons to quickly locate windows with ALT+TAB would be a nice improvement...).
As a Linux user I strongly believe in this paradigm and that's why I've gone the length to try and explain this in detail.
We love blue? :)

Mockup B has some nice ideas, but the colors are washed-out and hard to look at. There needs to be a little more contrast. I enjoy the look of the bars for controls, but there seems to be a lot of awkward, empty space in the Amplitude/Frequency sections.

Its logic of organization is difficult to grasp. Buttons are too small. Something like an "undo" to return a button to its previos setting would also be nice.

At the moment, it's annoying to have up to ten windows spawning in my window manager's control bar. You always have to concentrate to find the window you need. It gets much more worse if you have multiple Zyn instances (e.g. in a DAW with multiple instruments).

Problem in A: The sliders might be difficult to control: Do you have to slide the mouse in a circular way to turn them up. I know those sliders already exist in the FLTK GUI. They are usable, but it takes more time/longer mouse drags to increase them by large values.
Problem in A: The contrast (black->light blue) is too high for me. It's not so pleasant for the eyes.
