7 | Current Run | Current Run | Explainer: The tables on the left report on current and queued runs in the two flow cell positions (A and B) on the Illumina NovaSeq 6000 Sequencer. The sequencer can run two flow cells at a time. SP, S1 and S2 flow cells have 2 lanes, while S4 flow cells have 4. One lane generates between 375M and 2,250M reads, depending on which flow cell is used (SP, S1, S2 or S4) resulting in the lowest-cost NGS data available. To view the queue of samples that are currently being prepared for sequencing on Nova, click on the NovaSeq Sample Queue tab above.

Note 2: Clients may be able to accelerate the running of a partially-filled flow cell by requesting an expansion of their sequencing to fill the empty lanes. To discuss adding additional lanes to a queued flow cell, E-mail: next-gen@umn.edu. Note 3: Libraries shown in yellow are not yet on hand in the sequencer suite, but are expected imminently, and have therefore been mapped to a run. Note 4: Libraries shown in purple are CLIA libraries

We are currently only selling NovaSeq runs as single lanes or full flow cells. Fractional lanes are not allowed except for special UMGC internal service runs The availability of libraries determines the timing of queued NovaSeq runs, the planning of which is shown. The exact make-up of queued runs is liable to change depending on the timing of completion of libraries. PROJECT: the UMGC unique project ID, in format Investigator_### # OF LANES: the number of NovaSeq lanes requested EST'D LIB COMPLETION: the date when libraries are expected to complete library preparation and final QC. These include both UMGC-created and client-created libraries, and the estimated date may change due to a number of factors. DATE LIBRARIES R'CVD IN CCRB: the date on which the libraries were received in CCRB and made available for sequencing. Field turns yellow when date is 2 weeks past receipt and red when 3 weeks past receipt. If 3 weeks past and sequencing run has not launched, PI and Submitter will receive alternate options for sequencing via email. PROJECT STATUS: The current status of the libraries for the project. Status is described in detail on ILLUMINA NGS PROJECT HOME page. To view current sequencing run queue, see SEQUENCER RUNS tab for each platform at top of this page. # LANES FILLED: the number of lanes (out of 2 or 4 depending on flow cell type) that have been filled for queued runs. Green shading indicates a filled flow cell, whereas red shading indicates that there are too few libraries accumulated to permit the run to proceed. ESTIMATED RUN DATE: the date on which queued runs are estimated to be launched. ESTIMATED RUN COMPLETION: the date on which queued runs are estimated to complete. Data delivery is generally within 1-4 business days after completion.

The NextSeq can run one flow cell at a time in various flexible length configurations and outputs (High-output P3, Mid-output P2 paired-end or single read for the 100 cycle kit). Each flow cell will be assigned a single client project except in the case of GBS pilot runs. These runs are assigned as shared runs by UMGC staff. NextSeq 2K runs have a duration of 1 to 2 days and are ideal for small to mid-output NGS projects. Expedited runs are available on the platform for an expedited fee. 3 | Standard Libraries (First-come, First-served, MiSeqs #1-#3, #5) Standard runs are ordinarily scheduled on MiSeq #1 or #2, but may be run on MiSeqs #3-#5 if those instruments are open. | Veterinary Diagnostic Lab (VDL) Libraries (MiSeq #4) VDL samples receive priority on MiSeq #4, which is owned by the VDL and operated by the UMGC. MiSeq #4 is used for "Standard" runs only when the VDL does not have libraries ready for sequencing. | Expedited Libraries For clients who need more rapid turnaround, MiSeq #3 -- un unsubsidized instrument -- is reserved for their use. Although runs on MiSeq #3 are about 50% more expensive than on MiSeq #1-#2 & #4-#5, there is typically no queue to get on the instrument. MiSeq #3 is used for "Standard" runs only when there are no expedited libraries ready for sequencing.

3 | Stowaway-Seq (2x300 PE MiSeq Runs) Stowaway-Seq is a service designed to provide shallow (≤ 2M reads), low-cost ($322.14) sequencing for small-scale pilot experiments. We achieve this by a) pooling projects from many different users, b) managing the addition of indexing barcodes to ensure that pooled libraries are compatible, and c) running all projects using a read length (2x300-bp PE) that encompasses any desired sequencing flavor. Please read FAQs below for more information, contact Corbin Dirkx (micbiom@umn.edu, 16S samples or amplicons) or Aaron Becker (next-gen@umn.edu, other library types).

48 | FAQ: | ||||||||||||||
49 | 1) How much space can I request?
50 | You may request increments of 1/8th of a MiSeq Lane to a maximum of 4 "lanes", if space allows. UMGC staff reserves the right to limit lane requests to a single "lane" per run, per user when high request volumes occur. If a large number of submissions are received, we will create multiple stowaway runs for a given submission period.
51 | |||||||||||||||
52 | 2) What are the charges?
53 | UMGC will charge users in increments of 1/8th of a lane ($322.14 per 1/8 th of a lane) requested.
54 | |||||||||||||||
55 | 3) What samples are acceptable?
56 | Libraries that have been indexed and pooled will be accepted two weeks before the Stowaway-Seq run date. We may accept samples for library creation for Stowaway service (e.g., amplicons or 16S samples), but ONLY when prior approval has been obtained, with enough time for the library creation to occur.
57 | |||||||||||||||
58 | 4) Do you perform QC on libraries?
59 | Yes. We perform Kapa QC on samples to ensure functional library.
60 | |||||||||||||||
61 | 5) What is the deadline for submission?
62 | For client-made libraries, the cut-off for submission is at least 14 days prior to the scheduled run. For amplicons and 16S samples, the cut-off for submission is at least 28 days prior to the scheduled run.
63 | |||||||||||||||
64 | 6) Can I request Expedited Service for a Stowaway run?
65 | No. The purpose of Stowaway-Seq is not speed, but low cost. The runs are scheduled in advance and guaranteed to run on the scheduled date, in order to provide a reliable, low-cost option for all.
66 | |||||||||||||||
67 | 7) How do I request this service?
68 | Please refer to this Google Doc to see the availibility of the next run.
69 | |||||||||||||||
70 | 8) How can I know what barcodes to use for my samples – so that they do not overlap with another researcher’s barcodes?
71 | Please email next-gen@umn.edu with your intended barcodes. We will check it against others currently in the run and notify you.
72 | |||||||||||||||
73 | 9) What if I miss the deadline for submission?
74 | UMGC will try to accommodate your request on the next scheduled run provided there is no barcode conflict.
75 | |||||||||||||||
76 | 10) This is great, but I can't seem to get on a Stowaway-Seq run because they fill up too fast, and my submission type is of low priority according to your policies!!!
77 | We have the ability to increase the frequency of Stowaway-Seq runs, and will do so if we find that demand justifies it.
78 | |||||||||||||||
79 | 11) I still have questions. Who can I contact?
80 | Please contact the Aaron Becker (Illumina Sequencing Services Manager) at becke044@umn.edu for questions regarding client-made library submission, or Corbin Dirkx (High-throughput Sequencing Services Manager) at micbiom@umn.edu for questions regarding amplicon or 16S sample submission. |
