The existing menu structure includes the old sites Primary menu and the new Top Navigation/ Top Secondary navigation

This leads to confusing breadcrumb situations. The old primary menu should have all links removed, plus the manual menu links in the top nav/top second nav menus should also be removed.

All the nodes listed in the Community, Resource, Support menus should be edited so they point to the new menus. The sitemap in the footer should be edited so it looks at Top Secondary menu (or be removed)
